2nd generation flies

Would 2nd generation houseflies hatched in captivity be clean? Their parents would be wild caught.

They would be clean if the eggs had no contact with the parents after being laid. They should be in a clean container (like the ones for fruit flies, only larger) and should be kept away from dirt. There are rare occasions where certain diseases can penetrate and live on in the eggs. So you can risk it, but the best would be to buy them or have a 3rd or 4th generation for feeders. Good luck on your fly colony!:D
