My pygmys have black mouths. I've researched this and found its due to the fact that they don't want to give them selves away while 'shooting' at prey items.
Personally, I would think option B has more potential to let your chameleon thermal regulate easier.

Calcium d3 should only be used twice a month. Too much D3 can be problematic. Also, are you dusting with multi vitamins? What bulbs are you using? And when was the last time you replaced them?
When my Pygmy chameleons were close to laying eggs I covered their cage and didn't check on them for a few days, to ensure they didn't feel threatened. Just try and make life as easy as possible for your girl.

Your going to want multiple levels of branches so your chameleon can thermal regulate, if he has only 1 branch under his heat lamp, he only has one choice of where to bask. If you give him multiple areas accessible to his heat source he will happily regulate more normally.

Any fish you buy at a pet-co or petsmart, is more then likely sick. They have so many parasites and fungal diseases. I would not even poke one of their fish with a stick and put that stick near my chameleon. I would only feed known insect feeders. There are a ton of options.
